I am trying to go somewhere with this but I am not sure where exactly. Before I give up on it can I get your thoughts on what I could do to clean up the perspective on the left? Thank you in advance.

It's the bottom set of diagonals, they should be more inclined.
If you extend the top diagonal, the center line and the bottom diagonal towards the right they should join...
...the bottom diagonal is too parallel to the middle.

Start again drawing each line from a centre point, then it will look right.

is there a rule as to where I should set the vanishing point?
Doing this by hand is a bitch.

vanishing point an be anywhere. Try lighting this too, to create depth through context as well.

do you mean add one light source and shade based on that? Wouldn't that be tough by hand without 3ds max or something?

Get some cheap book on perspective, or dig through the stuff over there: http://fineart.sk
It's much easier than it looks. The vanishing point goes where you want to direct the viewer's attention idealy.
