QT/Flash Help!!!

We are doing a CD ROM With a self running Flash pres on it to send to a prospective client. It will automatically take the viewer from section to section. At one point, they will be given the option to watch our commercials.
So. What is the best way to do this. I see in MX that you can either embed or link QT files. If I embed, it will take up like 800 frames per movie. And for some reason it says it won't play audio of the movie. ???
If I link, it can only be viewed if the pres. is exported out as QT. Will this work? Can you put the individual QT movie files on the CD ROM along with the Final pres. so it will find them when the viewer clicks on one?
What is the easiest way to achieve what I think I just explained.
Please Help! This thing was thrown on my today and it's due next Tues. Nothing like a little pressure to get you going.
