which part, top stuff is Photoshop and AF
Bottom is Houdini (a 3d app) and AF. I have 4 more shots and one of them is hand held and i'm tearing my hair out trying to motion track it by eye.

3d would distord the textures needlessly. Although 3d app is useful bulding a mockup an seeing where stuff has to go as you move the camera.
Yeah, now days this trick gets quite popular especially with docs film makers.

There is 3D involved.
If a 3D motion-tracking program was used, what happens is it is able to reconstruct the live-footage into 3D using points gathered by the movement of the camera. It reads it using constrasty areas--much like 2D tracking programs, but its able to also read a z-depth. I don't know all the info on how it works, but it very helpful.
Those points and camera data are then exported to a 3D program where you can add CG elements and render it out using the camera data. Boujou and Icarus are also able to reconstruct surface data for shadow passes.

I was suppose to be working on a PBS documentary this summer and one of the clips they showed me was this movie (this is what they wanted me to do). Not to bust my ego but by my standars those a very "primitive" 3d photos (normally no more than 4-5 layers) while mine are usually about 30-40. ... Unfortunately the design firm i was with didn't get the contract (internal politics).

both, you break up an image in PS and fake whatever isn't there and then import it ti AF.
I quote to people 2 days. Your first might take longer. Bild a mock up first (from paere of in 3d app with cubs and flat plans) so see where stuff is suppos eto go.
