I send out all invoices in PDF. Simple, easy, cheap, template-driven, good stuff.
If you want to go nuts, there's a mod for php that will generate PDF files on the fly on your webserver. I'm working on a client management system in php and mySQL right now that will let clients log in, view the status of their projects with comps, and view and download generated pdf invoices on the fly.

I always invoice via e-mail because you'll have proof that the client received the invoice.
