messenger doesn't save your logs unless you tell it to (you have to actively click on a save log button before you close the window).
and the proxy server idea doesn't work, unless your boss has spent hours and hours going through logs to re-piece together your conversations.
it can't have been a keylogger, as that would have only shown your side of the conversation.
maybe some other kind of logging tool he'd installed on your machine? dunno.

I know that the Pro version of Trillian will log your conversations.
It comes in kind of handy when you can't remember that IP that someone sent you.
