it will delete your mail archives. if you use pop on your desktop...then it doesn't matter. but if you use imap then you'll lose all your mail.
if it is a linux/unix server...the mail folder holds not only current mail but archives of all past messages.
i periodically backup (tar) users mail folders on our servers and then delete them to free up disk space.
it won't hurt the server if that's what you're asking.
