Create a process, make them sign an agreement, give them an estimate for design time and print costs. Give them a total. Estimate 5 days of work time for the project (including client contact) and see what they say. If you agree to $50 then you deserve it. If you give them a flat rate, don't complain about the time, that is your fault. Charge them an hourly rate and keep track of your time. Give them your time sheet. Educate them on your design process. Or... don't spend more then 2 hours on it. Looks like this time you are screwed my friend. Live and learn.
Your client doesn't need to know what you paid for software, hardware or your education. They just want you to do the job. So charge them for it.
Also, take into consideration that they are going to pay regular price for printing & duplication of the CD, why not pay full price for your time? No one will ever say no to a cheap price so you can't blame the client. Everyone loves a deal!
Goodluck!
