i thought that question in the beginning had no effect on the gameplay other than you start off with a mask of raiden if you chose mgs2, have the mask in your backpack if you chose mgs1, and had no mask if you chose first time player.
and although mgs2's story was unbearable...the gameplay was top-notch. i think this last one is a combination of the great story of 1 and the gameplay of 2.
