  You should build your flash movie @ 540 x 720 and shrink it vertically in AE or FCP to account for square pixel to scan line conversion.

  If you have actionscript in the Flash file, import into Director, drop it into the timeline, and export quicktime. It will play as long as there is timeline. Match up the frame rates on the FLA and the Director file. If there is audio in the Flash file, be careful of compression - I've had issues between from Flash to Director; best results for DVD, no audio compression - even better, do the audio in AE or FCP.
