cheap, safe and good transport aren't things that generally go together in London, however, if you are willing to do a bus journey or overland train rather than the tube you'll find those areas cheaper... depends on where you are working really. east London (Hackney, Bethnal Green etc) are pretty cheap and though they have bad reputations you can find accomodation in safer parts pretty cheap (relatively). There are spots in West London lie Acton/ Shepherds Bush that are cheap and South London too but nobody *really* wants to live in South London hhaha, especially the cheap parts.
Its all about timing and perseverence really, you can get somewhere nice in the same area for the same price as somewhere really nasty, its just pure luck a lot of the time, be prepared to see some awful places but dont despair.. it just depends on budget really and what part of London is good for you.. London is very big so consider where you are working.
