If your second disk is a Physical disk, not a partition then use it as your scratch disk.
The point of scratch disks is to have a space that isnt being constantly accessed by the OS (loading system files, software etc..) .If your two hard drives are simply one physical disk partitioned in two it wont matter where you put it because the hard disk will be constantly accessed regardless of where the data is stored.
