    Hold on, there's a trick!

    Replacing: Make a package of your document, so you have all the Links in one folder. Then convert all your files using a PS Action and batch process it (save in new folder). Then, back in InD, select all files you want to replace and open up the menu, find "Replace with folder", select folder containing EPS files and in the bottom of this window, you can type in a new suffix. BOOM!
