Any particular reason you want to save the CMYK files as EPS?
Can't you batch-process all the images to CMYK, saving (not renaming) as 100% JPEG and then update from InDesign?
Or, and I will get flamed for suggesting this, export a X-1a PDF from your RGB artwork. Depending on the source this may do the job in one with ache-free balls. I've done this many a time...
