I'd guess there's a final fight at the prison, the Gov. gets killed somewhere in the fray (probably along with a couple of other semi-major characters) but in the end the prison becomes inhabitable due to the fight. Along the lines of the comics, but with some variations. They'd probably not go to Woodbury because the story would probably stagnate there, so they'd probably be out on the road again, but after that I'd have no idea.
If I were to guess, I think Merle will probably be killed, but by actually saving the others & not himself, maybe Carol too, Maybe even Hershel (he's lated longer than he did in the books if I remember). I think most of the Governor's group gets off-ed, I'd guess Martinez gets killed by Daryl since they had some interaction during the 'peace' meeting.
I have no idea what happens to Milton, Tyrese, etc. I'd hate to think they'd start developing his character this late only to kill him off, but who knows. This is all off the top of my head, but none the less, I'm hopelessly drawn in to see what happens, lol.
