    Hombre_Lobo is right in my experience.
    If you are using an MP4 or some other compressed format then it will be slower for after effects to render. Use uncompressed .mov format.

    .mov will store every frame perfectly and AE knows exactly where to find them.

    a compressed format usually has to be assembled from several pieces of interpolated data which will play better in a media player because it's shifting less data about but actually has a negative effect in AE.
