I've been there...
I used to share a flat with a friend of mine. I had a larger room with en-suite bathroom, so I paid a bit more. It was mutually agreed as in the previous flat he was in a larger room and paid a bit more.
When my missus (now wifey) moved in, we carried on without changes until we discussed her staying permanently. As my mate still had his own room and bathroom we decided to split numbers like this. 3/5 (missus and I) 2/5 my mate. It seemed fair as it was not halves and but we were not really using 2/3 of the house.
In the end, if it is your best mate you will find a way to work it out. If not, you are not choosing your friends wisely.
