Hmm... what are the main features? (for example a search? or have they asked for any special features (Streaming Audio etc) How big is the site? (content & copy) Are you doing the custom scripting in Java, Flash, DHTML (whatever)? Will it be data driven? Are there plans to put up a framework, then expand it? Are you looking towards making it cross-browser/platform? Is there any branding involved? Have you thought about testing/usability of an Alpha and Beta version?
I don't know how muck... charge something that you think is suitable...
