Make an action and then from the action panel, select batch.
Do it with either an Action or a Script Illustrator has to be the active window. There is a script in the Sample Scripts file (Scripting>Sample Scripts>Javascripts>Save As PDFs.jsx) of the AICS3 install which can do the same thing on a folder of AI files.
