You don't have to have Aperture store files in it's own library. Search the help for "referenced files"—Apple speak for you can keep your stuff where ever you want.
Also, you can establish your library where ever you want. It doesn't have to be in the "Pictures" folder—that's just the default location.
Library here is about 40,000 images in over 200 projects. Sharing/organization is not an issue at all. In fact, I think Aperture is truly the better image management application. Lightroom makes it easy to apply filters and play with the image.
Try the LR3 beta and decide which you like.
if I need to do heavy edits on an image, I'm taking it to Photoshop anyhow.
