choose a decent codec -> h.264 will give you good compression and good quality, but I think you'd be limited to play back in latest flash only (but i'm not certain); sometimes you can do two passes to improve things. depending on the type of shots (fast movement / slow pans etc) settings can be tweaked to get more bang for buck.
something like ffmpeg might be worth looking into.
