  Keep all in one location, best thing is to import all to Lightroom managed folder, ie. Pictures (on the Mac), iTunes style. Keep the folders organized, ie. by date. Don't mess with these, don't move pics around too much - use collections for that, they're like virtual folders.
  Keep separate libraries for different kind of stuff - keep in mind Lightroom only has one library open at any time.

  This is what I learned, you might have different preferences though
