    I found the best way to operate for me is to access my account via IMAP protocol (rather than POP3), both on my computer and the iPhone. This ensures every device has the same mail/folder structure and content.

    I use Google Apps Gmail version, it lets you hook up your domains directly to the account (and administer the domain for email from there, with multiple accounts).

    I set most rules via Gmail interface, so when emails reach my computer or phone, they're already sorted. However, if I move an email to another tag/folder - whether on iPhone, Mac or webmail - it is reflected on the server and subsequently on each device - that's the beauty of IMAP.
    I wouldn't bother updating through iTunes, seems too complicated. When I launch Mail on the iPhone it is updated instantly, because the server reflects every change I made to mail on my computer.

    I'm still looking for a good app to replace Mail.app on the Mac though, one that utilizes Gmail to full extent - with colouring and so on.
