ronny, you must export the file to .mov format.
from there edit the file in premiere. do not loop the flash file or the audio. do all that in premiere.
also keep in mind quicktime flash files will only play the animation on the _root level. you can not have movies inside movieClips.
make sure you are using tv aspect ration for your flash movie. if i remember correctly, its 440x590.
use larger fonts. pixellated fonts will flicker to shit and so will pixel lines.
