ive had this problem too. this reminds me of the problem ive had with outlining a path when brushes are involved.
i did find a way to fix the brush one though. its pretty easy: save as .eps, open in freehand (dont do anything) save again as eps in freehand (overwrite), then open back up in illustrator, whala!
maybe this will work with dotted stroke too...
