http://www.cubecart.com/ is okay not free but not too bad. Plenty of Gateways not too hard to add others. I've found it the most customisable of the OS type, easy install can run in sub folder etc
SEO wise can be made good either yourself with .htaccess or plugins availavable for it (plugins generally aren't free and not Wordpresss style simple install check what you need before install)
Mal's E is okay (good even) for simple low volume stuff but not a 'real cart' - I do use it for a couple of clients and is reliable/secure cheap. You still need a Paymant Gateway (PayPal will do) or merchant account/payment processor. Mal's basically just collects the card and order details which you login and retrieve.
