what you can try to do is go to itunes and under file do the import library or import from folder (i forget) and you just select the main folder and it should copy all music files within. otherwise it seems like a permissions problem with you time machine backups folder, in which case you could select the main folder that contains everything and get info (cmd i) and change everything to 'read & write' and click on 'apply to enclosed items' and see if that helps at all.
