I spent a while with exactly this problem - I had a large mkv file and I wanted to use it in AE and cut and edit bits of it into a piece..
I ended up downloading the codec pack from cccp.net or whoever 'does' mkv, then getting the ffdirectshow app thing and trying to reconfigure it.
Long and the short is, even after all the codec nonsense, I could play it in vlc, but when I finally got a dedicated 'mkv to avi' machine it said the file wasn't valid or it was corrupt.
Pissed me right off and I felt more confused than when I'd started.
