Think about it, You want to showcase your strengths, not your weakness's. If the flash will come off weak, then I wouldn't do it that way. You can always go back and add some flash examples to show that you can do it. But I thinks its better to provide a strong piece with thought out navigation thats visually appealing.
PS. Don't use pop-ups.
