  You can place Illustrator files directly in InDesign, but you'll still have to re-save each layer as a separate file. Obviously they'll preview all wonky but if your colour settings are consistent for the whole suite, you should have no colour problems.

  Placed Photoshop files in InDesign can have their layers turned on and off directly in InDesign, but not Illustrator files unfortunately.
