Markers are where it gets tricky. I prefer to store them in my own db and just use the api to display them, that way you have full control over the data associated with them. I know you can use google to store it too thou, but did not look much into it.
What do you mean just drop in a different map? Put something over the existing map? Check out overlays, its pretty simple to put an image over the map. You can also completely remove the map and use it to display something else (like google's moon map).
