    That's amazing.
    More than 1 logo in a psd file is abso-fucking-lutely incredible.

    I put all of my projects into a main project folder, organize by client name and then by individual project from there.
    An example:

    Projects > clientName > clientName Brochure

    Inside there I seperate working files from "assets" (ie: project images/logos/samples) so they're easily searchable and accessible.

    If you're looking to create a database of stuff you already have to better organize yourself, I'd create seperate folders by client name and then break it down inside that folder so it makes sense to you.

    Hope that's what you were looking for. Sounds like you're in a bit of a nightmare.
