    Those lines represent interlacing of fields in video. Search for that in Wikipedia or something. You need to have an understanding of it to deal with it.
    Ultimately, it's not going anywhere, that's how the footage was shot. However, you can soften them in After Effects, by using the Effects>Video>Reduce Interlace Flicker.
    I don't remember if that exists in FCP off hand. Might need to look into plug ins.
