quamb is correct. no second matrix. in fact, the architect pretty much states this. if there is a second matrix, he is dumb to its existance, or is not being truthful. the movie on its own, however, does not present this idea to us, so we should not assume so.
in terms of religious teachings, look to the idea of siddartha and bhudda, nirvana involves the white light neo mentioned regarding the core. that might explain why he now has the capability to use his powers in the "real" world. furthermore, remember the orphan sending neo the spoon, it is bent and mangled. the laws of reality can be bent and broken just like the laws of a computer system. there is no spoon.
furthermore, there is the idea of the bhodisatva, the one who does not achieve nirvana in order to save others. matrix is a fairly philosophically complex movie, some lines even directly quote scripture "i have dreamed a dream, but now that dream is gone from me." see nebuchadnezzer's dream and daniel.
also of not keanu reeves played bhudda in some movie a while before, little bhudda i believe. to anyone who's seen the movie once, i suggest a second watch. it is not all that complex, but more becomes clearer quite quickly, and the movie is not as confusing as it might appear to be at first.
it is merely... an unexpected... continuation of the story.
