there aren't multiple matrix's.
rather neo is THE one and tapped into the world of machines. it will be explained in a zen kind of thing.
in the third one- the agent smith virus has duplicated itself so much that the matrix is overrun by them (ie hardly, if any, normal humans left).
agent smith will no doubt play an important role in the grand scheme of things- rather then someone just to fight.
the architect wasn't telling the whole truth.
