This is my take... nothing new really.
Zion is a failsafe for the matrix; it is still the matrix. Wouldn’t it explain how neo is able to stop the sentinels, and how agent smith could be uploaded into the “real world”?
After Neo’s discussion with the oracle where she explained the nature of the matrix and it programs to run everything from the birds and wind. I think she is letting neo know that his program has become more than its parts. Yes I certainly am saying that neo is a program. When the French guy said that choice is an illusion that is a key concept, the illusion that there is a real world that the humans think they are escaping to. What the programs are scared of is that the humans will realise that Zion is not the real world either.
In fact the whole matrix may be a simulation of some sort of AI system, run over the "what if scenario’s." We are just seeing this version of the story.
Anyways i loved it.
