I did too (in Tiger) and that's all I can say. I've switched to Suitcase but altho' an improvement, not a great deal better...
I usually sorted it with a restart and keeping the amount of fonts in the folders/libraries within the program to a minimum.
Someone posted the Linotype font manager on here which seems to be really solid,

but it's a beta and font software ain't the kind of thing you change every day as you know.Good luck. It wasn't like this pre OSX either.
