if you only have one color in your layer:
sample the color and save it in a swatch.
hit comm+ shift +u to disaturate the image.
hit comm+alt+tilde to load the light pixels.
hit delete.
select the color you saved.
fill the layer with alt+shift+delete.
now you have a transparent layer.
save as png
