Enjoy my friend, I had an amazing time there last September with my girlfriend.
You absolutely must, must, must rent bicycles and ride across the Golden Gate Bridge. One of the best experiences of my life.
I think this is the place we used:

We did one that took us to Muir Woods as well, but the wineries we went to were not so good. Our driver/tour guide seemed like a bit of a naturalist/hippie/burnout, she was nice but took us to some places because the people were her friends. Took us to a great restaurant in Sonoma though for lunch.

Alcatraz - I'll admit, I thought it was a bit cliche at first, but we took the night tour, and all I will say is: Take the night tour, you will have one of the best times there.
