Summer is way hot and humid. On the brink of being unbearable some days.
So I'd say fall, when things cool down but you can still see some of the local outdoor festivals.
The cosplay kids hanging outside Harajuku station won't go indoors until near winter.
Also avoid public holidays. A lot of Japanese are travelling around the country, visiting relatives and whatnot. Trains, flights and busses are usually booked or at least overcrowded around those dates.
