I'm surprised so few people seem to be looking at mid-southern Brooklyn, Bay Rigde, Midwood, Kensington, Sunset Park, Ditmas Park, much closer to the city then Jersey. I've seen plenty of 1-2bd in new buildings around $550-750k range. Good public transport with both express and local trains options.

Bushwick is a shithole. Bad landlords, rents too high for what you get, renovated places are clearly a quick, half-assed job just to sell the space, it's dirty, loud, still very industry, and Roberta's fucking SUCKS.
Bed-stuy is a nice, real neighborhood and has gotten a lot different since I moved out. (ie now there are coffee shops and dive bars called "Do or Dive.") I lived there over ten years ago (my first apartment here, 1 bdrm, $500/mon, madness... ) but moved out because i seriously felt like an intruder, haha. But that's another story and really doesn't apply to the area now. Beautiful brownstones, tree lined blocks, 24/7 delis with loosies.
Bed-Stuy > Bushwick
Check out Ridgewood, Queens. It's like Bed-Stuy meets Bushwick with an eastern European twist. LES rents are close to northern BK's but you lose the space. Or you might get lucky and get a cheap place in Greenpoint like me ;]
