So If I'm a U.S. citizen, but live in Japan and the company I work for (freelance) is not registered in Japan - I would have to report earnings, correct?

Yeah, you have to pay taxes on any dollar you make from a US based company.
Remember brougham... when you return to the states five years from now and you want to buy a car and shtuff like that, you're going to want to show your income.
Merely become savvy in how to write everything off before thinking that it's best to hide your income.
