iTunes on the PC works fine for me. I switch back and forth between mac with no problem.
The problem isn't "windows being windows" as you just said you didn't restart and unplugged before ejecting (a bad thing to do regardless of platform).
I wouldn't worry about the iPod messing up the computer, chances are it would be the other way around. If the iPod appears to be working then I say use it.
