Didnt you see season 2? He and Nucky have always been talking, and in the last episode of season 2 it was Nucky and the Butcher, and Jimmys brother that confronted him, so it was obvious they were in with each other, and I guess after that he started working for Nucky.
I believe something like a year or so has passed between last season and this one since Nelson has a baby with that woman, and he didnt last season.
