Sylar is dead, he didn't crawl into the sewer he was dragged by the even scarier guy. The little girl says if she thinks about him he sees her which means, ergo she was thinking about him popped in for a visit heard something that keened his interest and decided to take a stroll down to see what was up. Maybe he saves Sylar and makes a zombie version and uses him as his slave who knows.
The reason that Peter couldn't control his powers was because of Nikki's super strength. He starts kicking ass his body goes into overdrive thus kicking up his atomic power. I agree that because of that he couldn't use any of his other powers. Nathan is most likely dead as to make Peter darker and probably a touch insane making for a darker tone when he returns.
