I have a quicktime movie that needs to be exported as:
.mp4
.ogv
.webmCan this all be done with after effects?

I don't think so, Adobe Media Encoder has limited support for .ogv and .webm, at least in CS6 you need additional plugins or third party converters.

What should I use? What's the easiest way of doing this?

Media Encoder seems pretty easy, but it's outputting as a .3gp as default. How do I set it to export as the other three files I need?

Download VLC. File>Convert/Stream

for .ogv or ogg I use Theora Converter .NET 2.5
for .webm I use Miro video Converter

quick off topic tip: in OS X, right click video file > encode selected video file > mp4
