What's the best customizable online store?
Been looking at Big Cartel, anyone recommend any other sites?

Having tested a few I have to say that with all of its shortcomings, unless you need the shop to be multilingual/multi-currency, Shopify is still the best option out there.

shopify is easy to learn because it uses liquid which is easy to learn. However, there have been times where I needed more control that liquid couldn't provide.
Another great feature is you can easily set up two different themes one for mobile and one for desktop. That helps if you really want to have optimal experience for each.

be sure to sign up for an affiliate plan first. That way you can make 20% of your customers subscription plan. Great way to start generating passive income.

Both have come a long way in their respective times; flexible API's, plugins etc. to have lots of fun with.

Has anyone ever used online payment systems on their websites to collect job invoice (freelance/small business) payments? If so, what is the best approach?

I'm with the wordpress woocommerece combo ,
another fav is Magento lots of good out of the box options
http://magento.com/most host have a script installer in the cPanel , you install set up your payment gateway (pay pal, bank account etc) and you are taking payments online in no time
all comes down to what custimization you need , I ran into a business that wanted customers to design a tshirt online and place an order I went with openCart and OpenShirts , to fit the need

Is it possible to wrap something like shopify into a completely custom interface? I don't like the fact that clients know it's Shopify...or whatever hosted solution.

You didn't know it was Shopify most of the time you saw it. The domain checkout.shopify.com is only visible during checkout.
This said, checkout itself can be painful to customise.

Shopify is nice in some ways, but has some major short comings. You can't connect via FTP to edit your files (so far as I could tell) which is a little ridiculous. And the plugins to add functionality tend to be expensive.
Other options for hosted services would be Bigcommerce and Volusion.
Given the fact that you would have to know some code to get a decent result with any of these, I would second the WordPress + Woocommerce recommendation. But of course depends on what kind of store you want to set up.
