  Is there a way to change the line highlight colour? I just looked through the Preferences, and there's nothing there, other than the ability to switch line highlighting on and off, and that gray is really too pale for me to see.

  Is this stuff saved in a text file somewhere?

  I have found Panic's support quite responsive, ask them. But there will almost certainly be a prefs file somewhere.
