In the Terminal type:
defaults write com.apple.finder AppleShowAllFiles TRUE
killall Finderreplace TRUE with FALSE when you want it back

you can also get cocktail, there's a preference for that too.

It's not Apple's fault, it's your developer not knowing the platform (and that's a nice euphemism).
There are invisible files created in each folder, with spotlight index info, your folder display settings (size, position, display mode, background etc.) and so on. Some are UNIX-specific, not even an Apple thing. Windows has those as well, just different names/structure.
If MuCommander and Pathfinder have been mentioned, there is only one app missing: Forklift.

Similar problem with my lacie drive, apparently one of the invisible files was causing a fuck up with it, hd to delete it to sort it out. Stupid thing.
