I think 12 is a bit overkill to begin with for APS-C sensors. Too much pixel density.

The 50D is top of the line APS-C senor camera for Canon and the D90 is the second in the line APS-C sensor camera for Nikon. Not exactly a great comparison. Also, the price point is so different. If you gonna compare from the price stand point right now, it'll be 50D vs D300.
I would still get the Nikon D300 because of its pro body construction and other great features. 15mega pix over 12mega pix isn't that important to me and ISO of 12800, probably not usable anyway. I think this whole Nikon vs Canon fight is rather silly because it really is a matter of personal preference and their product lines are differently positioned.
