InDesign CS2 page layout question

Let me explain:
I have an A4 landscape 48 page (not including cover) document setup as spreads in InDesign. It's finished and gone to print.
It now has to be made into PDF with navigation etc to go onto CD-ROM.
Because it's A4 landscape, when in spreads the pages are very wide, so the PDF is going to be single page continuous.
In InDesign when I untick the facing pages option to change it to single page layout, everything goes wrong. Ie. the page numbers appear on both sides of the page, an item from the master page disappears... etc...
My question is – what prefs or whatever need to be changed so that it works normally?
I've had a sniff around and played with a few settings and nothing seems to make a difference.
This must be simple, right?

When you export the PDF, un-check the spreads option in the export dialogue box and it will produce single pages. No messing with internal settings required...

Kindof.
I've already thought of doing that, but before I add the buttons and stuff for the navigation (forward and backwards buttons etc), I wanted it to be 1 page continuous in InDesign...
Just neater than way, I'm a fussy bugger sometimes :)
